Phantom Hourglass se introduce con una serie de dibujos que imitan un collage de recortes de papel. Estos cuentan a grandes rasgos la historia de The Legend of Zelda: The Wind Waker, que terminaba dejando a Link (Héroe de los vientos) y Tetra (la princesa Zelda) juntos en la búsqueda de nuevas aventuras y territorios. Embarcados esta vez en la persecución de un navío fantasma, el cual según la leyenda esconde grandes tesoros, la tripulación mostrará su temor a que éste aparezca de un momento otro.

Tetra, la cual no desea ser llamada Zelda, se mofará de su veracidad; dicho lo cual, el navío se presenta entre una espesa niebla. La princesa subirá a bordo del barco fantasma para desaparecer repentinamente junto a él tras un grito. Link consigue saltar en el momento justo, pero pierde el equilibrio y cae al mar. Cuando recobra el sentido, un hada le despierta en un lugar extraño, una playa en una isla que nunca antes había visitado y en la que se erige un templo que protege un tesoro desconocido: el Reloj de arena espectral.
